Why is my response rate below 90%?

Make sure you double check all the messages in your inbox, see if any of them have a red timer icon.

Bear in mind that the response rate shown on your dashboard is calculated from the past 60 days.

Also if you click through to your spam inbox (not recommended), some users have reported that viewing and then not replying has reduced their response rate. 

It does seem to be a bit buggy occasionally though, especially with spam messages. I received a spammy message and reported it as such. Despite the "your response rate will not be affected" message, the red timer appeared and my rate dropped for the next few days before jumping back up to 100%.
